Yes, you can and you should. From what I understand, the customer has not yet paid. If so, just go into the booking and use the modify feature to reflect the overage. Since your daycare rate is the same as your nightly boarding rate, then it is pretty easy to just charge for one or the other.
Just modify the booking before you confirm the acceptance on your end. Click on the information icon or modify button and it will let you modify the price, dates, number of dogs, etc.
